I don't know about compiling (Flash and pixel art are an odd combination to me, but if it works for you, go for it!) but replacing a colour with transparent should be easy to do, there are lots of programs that allow it. The rules even have a link to the FAQ, which has links to programs that let you do just that.
Googling also works. For example, there's a site called GIFMagic that lets you do it online. I made this with it: http://i.imgur.com/vxJ0E84.gif
You'll need to make a version where the background doesn't match any colours in the sprites, though. Here the background and the eyes are white, which is why that gif isn't great. Compile them with, e.g. neon green, and then use a program to make the neon green transparent.
@eishiya I compiled them in Flash due to the various timings, which only lets you export gifs with a white background (from what I've seen). The rules say that similar pieces should be compiled, so I figured compiling them with a white background vs. submitting them all individually would be better.
Unless there's a better way to compile them that I don't know about :?
Why not upload the transparent version here too? The rules even say that you should.
The compiling thing isn't a rule, it's a recommendation =)
It mostly applies to still pieces, as gifs are usually difficult to compile for the reason you mentioned.
I don't mind backgrounds as I usually find the default PJ grey too dark for good sprite viewing, but bgs should be thoughtful: color and size matter (having the sprites hug the border isn't too nice).
FWIW I use Photoshop CS2 which is bundled with ImageReady CS2, the latter has the anim features. You can get it for free on the Adobe website if you know where to look, it's ~10yrs old but still more than enough for PA (unless you already have a newer version of course).
