So, I've never done anything pixel art related before, but I tried. I think I finally understand antialiasing now, and I was wondering if there is anything else that could be done. I'm sticking with black and white for now (color is hard), but I think this is an okay start. I used paint for drawing it, and I used GIMP to give it transparency (stupid school computers).
I'd like to make it good enough to submit. Any suggestions?

first off, AA is good (in concept), but don't do it on the outside of a piece (against a transparent background) because if somebody has a dark theme, it looks bad.

as for suggestions, try this (don't worry if it looks bad at first, i'll help you fix it, trust me)

don't use letters to distinguish the atoms, draw them. protons nutrons and electrons... hydrogen is easy, 1 proton, 1 electron. oxygen has 8 protons 8 neutrons, and 8 electrons. try to draw each up individually, then we can work on the bonds between them. you can use circles for P N & E, we'll color them different later, (trust me, it'll be fun)

Bottom is without AA on the outside.
It's like the outer line got ALIASED! I guess.

but keep in mind that protons and neutrons are in the center of an atom, electrons are on the outside.

try combining the protons and neutrons in pairs, then over lappting them to make a sphere, (its ok if some aren't visible)

you can also increase the size a little bit, we're going to compress them, then give it more depth.

as for the aliasing on the original, good fix, its correct now.

Not a bad effort. Its a smart thing to do to start easy and improve as you go along.
Outer AA shouldn't be used unless you know what the BG color will be. I use a dark theme and it stands out too much.
You have 6 semi-transparent pixels by the H. If you use Photoshop or a program to pixel that has opacity pressures values make sure you are always at 100% to prevent that from happening.
Click the 'image specs' in my signature and insert the image to see them. You have a total of 10 colors tho you are only using 3.
