I've noticed my message count hasn't increased in a while, even though I've gotten messages? Probably since the new update, or did favorites/comments stop updating the count?

This happens to me sometimes. Have you tried logging out and back in?

I was signed out when I got on this morning and they seemed to be up-to-date now, but it's still a bug.

Happens to me all the time, even before the update. 
Just check your profile every now and then. And clear your cache and cookies from time to time too.
