you know the ones where they end up jagged but you can't avoid it if you want that angle...

I hate it when that happens .Sometimes selout solves it. Other times I disguise it with other objects in front of the offending line. Other times I redraw the whole thing at another angle. Depends on the situation.

I just delete the lines and do them again. I have tried to set photoshop with the exact 1 pixel square grid but for some reason it isn't working

Uhm, usually I pixel some symmetry in my lines, like three separate dots and one two-dot square, then three dots again... And actually that is not hard to AA at all.
