Looks good so far. I'd lower the saturation in the lighter shades of the box (top, highlight and darker left side). Also, you've pillowed the AAing on the design. Don't coat the lines in a lighter shade, smoothen the lines with a pixel buffer etc.. By doing what you've done, it's still very jaggy. There are plently of AA tuts to find if you're stuck.

I just need to think of a good name for the software and then try and pixel it onto the box...

You shouldn't of removed the Anti-aliasing completely. You're lines in the box design are even more jaggy now. Jus like Larwick said you should buffer them with a lighter pixel. check some tuts about anti-aliasing, It's a very important technique to learn with pixelart.
