Hello PixelTheDoll,
Not sure what you want to know. I'm guessing that you want the seperate layers to be replacing the previous one instead of combining it into one large piece. It is dependent of your animation/paint program how to do this. For example if you are using GIMP here is a link you can use to make a replacing animation: http://gug.sunsite.dk/docs/Grokking-the-GIMP-v1.0/node80.html I have found it with google searching with these words: gimp animation replace combine transparent You can replace 'gimp' with your own program to find a suitable method of producing the animation you are looking for. I didnt understand how to do that cmpletely * I sortof did* but I just added the sky..here is how it looks now

I would put aside the animation for a while and concentrate on the image first. First of all, the shadings aren't pixel art, there are way to many colors.Take the bucket tool and click on the sky, only some dots will change color, you can easely make the sky with 1 color and it will look exactly the same.
You also got problems with the lines (read my post on your topic on pixelation for that).

Try to color it with the colors below the grid and show it to us to get more cc on it.
