Here's one I'd like to talk about in particular:

Look at the building. Notice the meaningless panels. See how they jump right off the building?

Now look at this one:

Look at the lines on the building. The Jigsaw puzzle lines. Look at how they shade them so they look indented into the building.

My question is, how do they learn how to do that? I've scoured the internet, looking for isometric tutorials that explain these things. I've found none. Can someone explain how they learn these shading rules?

You are wasting your time looking.
Take those two examples and zoom in on them and study them. Then make practice making a version of your own. Pay attention to lighting and the iso grid.
It's all patience and practice :)

It's not hard.  To make the line look like it's poping out, you put your light color over the dark color.  To make it indented, the dark goes over the light.

Like jalonso said, just zoom in on them and you'll see what I'm talking about.

I was thinking of doing that, but I wanted to know how THEY learned. I guess they did the same thing.

I guess so.
I think that's why PJ has that need zooming feature.  Whenever I see something I like the first thing I want to do is zoom in and see if I can't figure out how they did it.
