I always use photoshop, if you have it, its great.

well, working with layers, say you want a transparent background, just add a layer with nothing in it, make it your background. When you save as a .gif, don't flatten the image. a little dialog box will apear for setting up the options of your gif(colour count,  etc..) make sure you have the transparency box chequed.

You can also use the "save for web" option in photoshop, so that you can see it previewed b4 saving. (using gif >256 colors, no lossy.)
