I just want to know if the use of layers still makes a piece considered pixel art.

Yes, layers are cool. Transparency in layers is not banned but not desired or respected.

Yes, even for glass. You can use the transparency layer to guide you for hue selection. Again, its allowed just not as respected.
Gradients makes your pixel a 'hybrid'. This is cool but not in your PJ gallery. |
