I've been getting super frustrated with Photoshop for animating pixels. While I really liked using GraphicsGale, I'm on the fence about getting it. Currently, I use paint.net for everything. There's an animation plug in but I don't find it super ideal.
What's everyone around here like to use?

I found it really helpful using the spite functions in Game Maker Studio. You can select an image to make into an animated sprite and load it into the sprite image 'slot'. You can then change the speed on the fly and image order and orientation etc.
It doesn't make it into a gif but you can see if your animation is looking right. Also don't know if I'm explaining this very well.
Game Maker Studio is a free download. Unless you want to go commercial.

Hey!
Maybe you should take a Look on "aseprite". You can animate different layers seperatly, it is clearly arranged and it has unionskinning Too.

I use Pro Motion, which provides many useful features for animation: light table, key frames, still image and animation layers, anim painting(the frame auto-advance while drawing) ...
