Urgh, green thats irellevant indeed.
I got a few things, this article by Pixel_Outlaw Math http://www.lolsoft.com/stuff/isocircle.pdf
How to draw
http://www.ider.herts.ac.uk/school/courseware/graphics/drawing_circles_in_isometric.html
Or you could do it by feeling and guidelines:

HOW is that irrelevant?
A floor is just a wall facing a different direction. It's still a circle in iso. Same principals.

With computers we can not rotate those circles as we would on paper. Please draw me an isometric circle on a wall using the instructions of Jeremy
Also, because in digital isometricity the angles of the lines are 26.6 degrees instead of 30 degrees, a circle drawn on top of something would not only have to be rotated, but also skewed. For more details read also P_O's mathy document

The same principles do indeed apply :)
However the wall needs to be square (as it is in this case). It's also not quite as clean as the topdown one in pixel, though they both need some cleaning.

The circles in the box do not look round to me, but you seem to be right. On the right is my version, a circle that is perfect by calculation. At the bottom, yours in red and mine in black on top of it. You can see yours is slightly wider diagonally, but thats about it. The manual correction could have caused that, and can cause that too on mine (which has not manually been cleaned up as you can see ;) )

You guys are missing the key ingredient, 80% width.
100% > +- 26.5 degrees + 80% width > iso circles that are vertical. For flat circle just 50% height.

How could a circle that fits perfectly in a perfect square be too wide?

Yeah, it was sorta manually overcleaned. The whole thing was a bit rushed. I think that this technique would work better on a larger circle, but on the smaller topdown ones you can just eyeball it most of the time :P
