My goals were to:
preserve the unique outlines and provide very simple shading.

Take a look at the noobtorials and learn about AA. Your piece could greatly benefit from it.

Not bad, but it has a way to go.

in addition to the much needed aa, you've got a lot of jagged linework. you've also got outlines that go from one pixel thick to two or three pixels thick. summary: you want smooth lines of a consistent thickness.

I did an overlay of the reference picture (sized down) with the sprite in Photoshop and it came out as a perfect scale (with minor editing).

This is a scale and edit... :/

Is that a bad thing? I scaled him down for reference so I had the proportions right.

I'll make the lines cleaner and apply AA, but is there a way to do that while preserving the variations in thickness?

if you just scaled it down and worked over it then the bulk of the work was done by whichever artist drew the scott pilgrim cover, and not you. so it's not really your work.
you've still got lots of curves that contain flattened sides and sharp angles that should be smoother (neckline, bottom left of shirt, the larger foot, the little point on top of his head, the sharp right angle that form the jawline, etc)
needs more contrast.

but if this is scaled down then worked over it'll never get into the gallery, so I'd advise  using the original as reference only and doing the entire thing from scratch yourself.

That's the best route to take. I understand you're thinking behind tracing (to get the best proportions possible), but it's more along the lines of cheating and frowned upon. It's a fun idea, so please do make it again, this time from scratch.
