The tree trunk looks fine and the canopy (if that's the correct word to use) looks fine too, but I think there's a bit of a visual issue as to how they fit together. I'm no expert on trees, I can hardly make them in 3D let alone pixel art but I suspect the root (sorry!) of the problem surrounds the area where the main trunk splits off into multiple branches just below the leaves. It just doesn't seem natural. If I were to suggest a quick fix, it would be to see what it looks like with the green leaf canopy pulled down so it starts before the branches begin and only the main trunk is visible.
