Ohh, you could use Tiled, too! In Tiled, you can make maps really quickly from tilesheet images. And the best part is that Tiled automatically updates itself if you edit you tilesheet.

That's what I do. If my tiles are say, 16x16, then I set my grid to 16pixels and they just snap into place when placing them.

Though IMO the best method is to work on larger sections of tilechunks, like a flat floor, sloped floor and such in one go, and then see what you can make out of them.
