Color choices is always a difficult and subjective thing. I think this color change on those 3 pixels looks better but I don't think it's what you envisioned either because you chose a darker shade that fails to 'read' as yellow but soften the pixel itself. Notice that the white pixels on the blue chicken also have the same effect of showing' the pixels. In pixelart pixels that stand out like that is not usually desired so often you need a shade that defines the area while hiding the pixel itself. There is always a color in the palette that serves this purpose and it's not always the obvious ramp that holds the shade. This is where neutralizes come in and the reason all pixelart palettes really should have neutralizers in them. The obvious neutralizer is grey but any shade can serve as a neutralizer and the best palettes feed of them.
The forum resource section has some info on neutralizes. Cure's pixel thread contains this and the Adarias Artisti feature does too.

My bad...I should have said that using a tone from the wood ramp could keep the yellow area defined but soften the 3 pixels.

Well, these yellow pixel kinda bugged me too, to be honest. I wanted to stay close to the references I used, but somehow it didn't please me... Guess I should remove them. Too bad I'm lazy!
